At the moment there is now way to pause heartbeat for a Secret. You would have to turn heartbeat off at the template level. One work around would be to delete the Secrets(Secrets server has no hard deletes) before your maintenance and once you finished go and un-delete the Secrets.
I will add this to our feature request list and pass it along to our Product Manager.

Is there the ability to prevent the secret server from alerting during scheduled maintenance and automated reboot (such as windows update)? If so, is there scripts or documentation available?
